So yes, it will boot off of an NVMe drive.

Oddly enough, the bootstrap in the MBR on the EMMC was zeroed out.

As you're able to boot from NVMe why don't you simply use i.e. gparted to remove all partition from the eMMC and then use RPI-Imager for flashing the OS image to it?
