You need to tell X11 (or Wayfire) that the touch device is associated with one particular display.

In the Screen Configuration, right click on the display, Touchscreen, and then select the touch device.
Under the hood it runs "xinput --map-to-output <input device> HDMI-A-1" (<input device> can either be the numeric index of the display, or the relevant name), and stores that command in /usr/share/tssetup.sh.

The xinput calculation is a one-off, so if you change the orientation again then xinput needs running again.
